The flag of Stoniškiai is a green background with a red border going around it but excludes the hoist. In the middle is the Stoniškiai coat of arms. It is a silver background with a red foal in the centre and ten clovers around it.

The foal represents horse breeding as the largest stud farm of the Baltic states is in Stoniškiai and the clovers and green background represent meadows as it covers over 70% of the area.[1]
